Yes, they are the infamous " i am inside and therefore i attract all sorts of diseases" spots...
No, really, trees that are inside struggle and become weak. Being weak is the ideal state for all sorts of dideases to invade your plant.
So, place it outside, where it belongs, give it a good showering with a garden hose and a lot of sunshine. Tree will be much happier, stronger and will cope better.

Hi, I'm keeping them inside only at winter time, so they will go out very soon.

My question is still the same, what are these and how to stop them spreading?

It is damaged leafs. It will stop spreading as soon as you get it outside.
