Where are you located, country?
Put your tree's outside in summer, as then the fly's have a way to fly away and your not forcing them to stay indoor and lay there egg's on the soil in your house. For winter you can use sticky paper or some prediters nematodes, both buyable online or in gardencentra's.

From the knowlage that i read from your post. I see more problems with your tree's indoor, then you have problems outside to battle with.
So if you place your tree's outside inside a cage, with some anti insectal netting around it. You fixed those 2 problems.
All other problems that you encouter with your tree's indoor's will be gone then.

If you move them outside, make sure you harden them off, because there weak from being indoor.
Put them first two weeks in morning sun only, and them move them to there final spot.

I had the same problem. They are a fungus gnat. The adult only lives a couple weeks, but in that time it can produce 300 larvae in the soil of every plant you have in dirt. The only thing I have found that works, (believe me I’ve tried everything!) is Neem Oil spray. I sprayed the dirt every 7 days until the was no more sign of them. For me it took 3 times, 3 weeks. Also you have to spray all the plants in your home because they love to travel.
