So I started growing my own bonsai tree from seed and they started growing and I decided to repot it, and now the stems are turning a reddish brown? is that normal. Also, there are no other seeds, but other sprouts are coming out of the dirt?

This is perfectly normal, the stem is hardening off, so it turns reddish in color.
As for the "other growth" they are probably weeds that should be taken off.
